the precise reason why is this:
when there are ATTACHED ESSENTIAL MODIFIERS (i.e., modifiers that are not cordoned off by commas), such as "in city X", you need to create a parallel construction that's PARALLEL TO THE ENTIRE THING.
so, since "
annual per capita income in city X" is one piece, you NEED a parallel construction that's parallel to the entire thing.
hence, "
that in any other city".

you could also write:
"the annual per capita income is lower
in city X than
in any other city in the world".
in this case, "in city X" is separated from "income" by a verb, so that's not considered one piece anymore. therefore, the two purple parts are full parallel structures.
