I think you distinguish between X and Y when you list and compare qualities of both X and Y. You distinguish X from Y when you cite qualities of X that make it unique from Y, which is used as the baseline or frame of reference.

If Dr. Alan's paper is a compare-and-contrast piece on both mood swings and manic depression, then:
Dr Alan distinguishes between mood swings and manic depression in his paper.

If Dr. Alan's paper is about how mood swings are often misdiagnosed as manic depression when really they are due to a variety of other causes, then:
Dr Alan distinguishes mood swings from manic depression in his paper.
